What part makes the stroke go deeper and higher in strokes ?

example :

5.7 = 3.917 bore x 3.580 stroke
6.4 = 4.095 Bore x 3.720 Stroke

I understand how the bore gets bored out but how do you get a bigger size or deeper stroke ? Is that coming from the crankshaft or rods or pistons ?

You kind of answered your own question. It's can be a combination of all 3. Longer stroke in the crank, shorter rods and the pin position in the piston may be offset some from stock.
