If you change out your exhaust system or mufflers will that void your warranty?

Only for the exhaust. You can install after market parts and it won't void your warranty unless the part you installed messed up something else and then they have to prove that part was the problem. You're ok with most bolt on mods.

So you're saying because I cut out my mufflers and just welded in some pipe I voided my warranty?

Shouldn't have, anything done AFTER the cats shouldn't void your warranty.
